I have sent a message to Ed McCoyd at AAP asking they clarify their position on the use of native ePub as a consumer format.

If one reads paragraph 2, AAP implies (with the "if") that they support this. The focus of their letter seemed to make sure that those who build ePub to something-else converters will preserve as much of the original ePub formatting as possible (e.g., something which Mobipocket falls short). With native ePub delivered to the consumer, the consumer gets the full ePub fidelity, so no need to mention this.

Nevertheless, I do want to get AAP's clarification on the matter of ePub as a consumer format, rather than try to read the tea leaves in their letter.
